Protecting our flash drives against shortcut viruses/worms

I been an victim a lot of times of worms/virus after i plug it in an infected computer all my files replace by shortcuts or replace by the worm by it self. and lost all my files in my flash drive. Is there is an way can protect all my files and my flash drive against this kind of infections. and also recover my files??
